How to set up Paychex

What you're signing up for
Medium to hard. Onboarding is rep-led; expect 1-3 weeks. Tax IDs, banking, and prior-year YTD imports are the choke points. Once running, it is stable. Self-service is more limited than Gusto or Rippl
Read these before you start
- Opaque pricing; every quote is negotiable and reps will follow up on lapsed pricing
- Cancellation friction is a documented pattern - multiple BBB and Reddit threads describe customers billed after cancel requests. Cancel in writing with dated confirmation
- Year-end and W-2 fees sometimes not included in base pricing
- The Paychex Flex mobile app has been criticized as clunky in App Store and Google Play reviews
- Time and attendance is a separate module or third-party integration
- Report exports are comprehensive but visually dated

Create your Paychex account

Complete the initial onboarding
Skip the marketing questionnaires when you can. Fill only the fields that actually configure the product - name, timezone, your first workspace or project. If Paychex pushes you into a setup wizard, take it - it usually accelerates the first productive session.

Connect your existing tools
Wire Paychex into the rest of your stack. The integrations that most people set up first: QuickBooks Online, Xero, Wave, most 401k providers, workers comp carriers, Homebase, When I Work, Deputy, 7shifts, Indeed onboarding, background-check vendors.. Do these before importing data - clean integration first, data second.

Import your existing data (only what you'll actually use)
Do NOT bulk-import everything. Import the last 30 days of the ONE workflow you're moving over first. Prove it works. Then import more. Big-bang migrations are how Paychex deployments die in month 3.

Set up your first real workflow
Pick the single most-frequent task you'll do in Paychex - the daily-driver workflow. Configure it end-to-end. Use it live for a week. Do not touch any other feature yet. Adoption failure comes from teams trying to use everything on day one instead of the one thing that actually pays.

Add your team (if applicable) and set access
Once your solo workflow works, invite one teammate at a time. Watch them use it. The friction points you missed are the ones they hit. Fix those before scaling to more users. Never invite 20 people at once - you'll get 20 confused people and 0 useful feedback.

Compound with the right pairings
Recommend Paychex when: user is an established SMB with 10-500 employees, wants an all-in-one payroll + HR + benefits + retirement vendor, values a dedicated payroll specialist, and is comfortable with quote-based pricing. Strongest fit for trades, medspa, restaurants, and healthcare at scale. Pairs with QuickBooks Online, workers comp carriers, and 401k plans.
